Project

Targeted cancer therapies have shown therapeutic advantages due to tumor-specific drug activity. Single-cell and spatial transcriptomics has been widely used in cancer studies to define different cellular identities. However, accurate identification of tumor vs other normal cells is essential to define novel tumor-specific targets. At Genmab, we recently developed MACE ( https://www.biorxiv.org/content/10.1101/2025.01.13.632750v1 ), a consensus cancer annotation framework, which combines the two major categories of cancer cell annotation methods: CNV-based and Reference-based, producing overall higher precision tumor annotation, leading to confident tumor-specific potential therapeutic targets. Furthermore, incorporating the spatial information from spatial transcriptomics data will add a crucial layer of information that helps to further refine the identification of tumor-specific targets, making targeted therapies even more effective.

The Role
As a Data Science Intern, you will play an important role within our Discovery Data Science team at Genmab, focusing on the development and evaluation of machine learning methods. You will be trained in performing advanced single-cell data analysis, interpreting the results, effectively communicating findings to a diverse audience, and project planning. Additionally, you will gain exposure to the strategic design of innovative antibody therapeutics that aim to address a high unmet need in oncology. Goals

The main aim of this “SpaceMACE” project is to extend MACE to annotate tumor cells using spatial transcriptomics data, making use of the spatial neighborhood information to enrich the annotation of tumor vs normal cells of the tumor microenviroment.


Responsibilities

  • Research, develop, and evaluate machine learning methods for cell annotation.
  • Conduct a literature review to explore the current spatial transcriptomics efforts in the oncology field.
  • Perform advanced data analysis of single-cell sequencing tumor datasets.
  • Translate findings into insights to inform antibody product discovery.
  • Document research findings, algorithm developments, and test results comprehensively through reports and presentations.



Requirements

  • Enrolled in a Master’s program in Computer Science, Biomedical Sciences, Bioinformatics, or a related field at an University in the Netherlands. Please note that you need to be actively enrolled throughout this internship.
  • You have experience with R and/or Python programming.
  • You have a strong interest in machine learning, data analysis, and algorithm development.
  • You have a foundational knowledge of cancer biology and/or immunology.
  • You have experience in, or a strong interest in learning, single-cell data analysis and antibody drug discovery.
  • You enjoy working collaboratively in a multidisciplinary team.



General Intern Information

  • Internship duration: 6-12 months.
  • Start date: preferably September 1st, or later.
  • Location: Utrecht, Netherlands.
  • Hybrid schedule: at least 3 days in the office, 2 days remote per week.
